Right I have 2 questions:

1) Where is the MySQL query to insert a new article into the database, I couldn't find it...

2) Is there any way to have a default category... if I knew where the MySQL line was then I would change that.. any help?

All of the dbquery's for that type of stuff is done in Sources/TPortalAdmin.php. This is how SMF works. Display is done in the template files, all the hard work is done in the Source files.

Yeh.. there are several files.. like TPmodule.. that is where I found all the FCKeditor files etc being called and the MySQL queries for updating comments and ratings.. but I couldn't find the actual articles addition. Is that in the Admin one?

I wouldn't have told you the file name if it wasn't the file. Yes, its in the TPortalAdmin.php file.
