I forgot to ask, did this only happen with menu blocks? Or do any blocks behave the same way on your install?

ETA: Sorry for the additional posts, but I'm working on this right now. :)

So I also need to know which layout options you have selected for the article. It can get confusing, so first check in the article whether the option to use the category settings is checked. If so, go to category and check the layout options. I need to know which layout, and layout type you have selelcted. Just tell me 1st layout option, 1st layout type etc.

If you are using option #1 of each you can try this temp fix to see if it helps.
Open Themes/default/TPsubs.template.php and find:
if($type == 1)
{
$code = '
<div style="margin-bottom: 5px; overflow: hidden;">

Replace with this:
if($type == 1)
{
$code = '
<div style="margin-bottom: 5px; overflow: hidden; width: 100%;">

I put an html block in the left panel with a link to the article and it placed it in the same position as the menu link did.

As for layout options:

-Use category settings is checked.
-Layout type A, layout normal article

I added the width: 100% snippet and it's displaying properly now.
