Let me try to explain this a little better. SMF uses layers to create all pages. The index.template.php file holds the top layer (header), and the bottom layer (footer). All the pages like boardindex.template, display.template, messageindex.template etc are the middle layer (the body). TP 0.9.8 puts all of its edits in index.template.php file for adding the columns. Take a look at the attachement for a little info on the way its laid out in the page.
