Articles layout for the frontpage will not display properly since upgrading. Everything seems smushed together and when I try to change the layout, nothing fixes it and appears it doesnt even change.

You have a front page layout to select from in the front page settings, and then you have a category layout in the category settings to select. Did you check both of them to make sure you are set to what you want?

Thats what I was looking for, but it has offset the articles on the main page now. Also the tables seem to cut off most of the way under the title history section.
Your front page is set to have a single article on the top, and then the articles after that will be side by side. Thats why they are offset. As for the "cut off" comment in your last sentence I don't understand what you mean.
By the way, it was the category settings like I said previously that fixed the layout.
If you look to the left and right hand sides, there are two columns there where the panels should go, but they're not there (which is fine) ... If I go into Panels and Blocks - Panels and turn off the left and right panels, the article space stretches back into the right size. But by doing so, the panels disappear from my front page.

I only want panels to display on the front page (which they are), but the articles still want to display the space designated for the panels when turned on.
You need to take some time and learn all the settings. I changed your settings for the http://www.pwsmarks.com/pws/index.php?page=75 article. You need to make sure the panels and settings are the way you want. If you don't want the article to use the category panel settings, you must uncheck the box for that in the article settings. I turned the panels on for the frontpage. But if you click on the article, it has its own settings. Check all the settings in that article as well as the category settings so you can see how I've done it.
The panels only disappear from the category/Article list when they're disabled from the frontpage section. The panel areas only show up in the Title History category section which cut off the articles when on. I went into the category settings and edited the category and unchecked display left and right panels. I then went into each article and did the same. But it will not remove the panel areas from the category view unless deactivated from the frontpage.
The Left/Right panel spaces will not hide on that page unless deactivated from the fornt page completely. Is this a bug? Because the top panel I have on my front page doesn't display on this page. Just the left and right panels.

The order of panel showing/not showing is dependant upon whether you are on frontpage or not. If not, the category setting decides it..and finally on the article itself its either just following the category setting, or its own.

Ok lets get a few things straight. Left and Right panels should ONLY be visible on the front page right? When viewing an article by its self (by clicking the read more link or title link), you should NOT see the panels then right? And the article should fill the whole screen without the panels taking up invisible space.
If this is all correct, then tell me what you want so I can show you. Right now article http://www.pwsmarks.com/pws/index.php?page=75 is doing this. And the panels are only visible on the front page.
I apologize if I'm not being clear. To answer your question, yes. Panels only of the front page and viewing a single article should take up the visible spaces. The problem that I am having is that when viewing the category Title Histories.

The articles listed in that category do not fill the empty spaces. It cuts off a third of the table and article. It appears that the empty spaces are the panel areas and I cannot get them to go away when viewing articles ONLY from their catgegory. When I click on read more, everything is fine. It's only the category view of the articles. I have edited the category options to remove the right and left panels and the empty spaces still show.
If I were to make the panels collapsable, I could make them go away, but it also removes the panels on the front page.
Ah yes... I see what you're saying now. Only took 2 pages in this topic. ::) Indeed, I think there's something going on there. And definitely the panels are showing regardless of the settings. I'm going to file a bug report on this for you. Will see if Bloc can fix this for the next beta.
