This is going to seem like a very strange question, but can I disable the portal and only use the download manager features on my website?

I run SMF, and the only thing I'm lacking is a decent download manager - I have no need for a portal, so is this possible?

You can hide everything from the portal yes, just remove the blocks/panels and articles and article categories and set it to go directly to forum and link to the download section.
That will hide everything but the downloads
